McClintock picked up the Benaud Medal for player-of-the-match, scoring 137 as Sydney amassed 352 before skittling Manly in 42 overs for 123.
It was McClintock's fourth century of the season and sixth of his career, taking the wicketkeeper-batsman past 4000 first grade runs to 4015 at 38.98.
He spent about 364 minutes in the middle, unbeaten on 68 at the close of play on day 1 and returning and passing 100 in the opening session on the second day.
McClintock, batting at five and entering the crease at 3-95, shared a 135-run partnership with AJ Mosca (94) who departed early on the second morning.
The Cowra product was busy with the gloves taking two catches behind the stumps as Manly failed to make inroads in the pursuit.
He took the wicket of Oliver Davies for a golden duck thanks to the bowling of Jack Nisbet and he took the wicket of Ryan Farrell for 22 off the bowling of Nicholas Bills.
Manly's best with the bat on the day was Joel Foster but he was no match for McClintock's work only managing to score 34 runs.
It was the Sydney Cricket Club's first time lifting the Belvidere Cup.
